Autorun Organizer

Is there a way to eliminate the clutter created after applications are not enabled, preferably a way to eliminate them separately from Autorun Organizer?

If I understood you correctly, some applications can be disabled via the standard Task Manager -> Startup tab.
Some other like Scheduled Tasks can be disabled via the corresponding tool taskschd.msc.

I right-click items with a line through them, one at a time, and select [ Remove ].

you can eliminate clutter from applications separately from Autorun Organizer by manually removing or disabling entries in the startup folder or using built in OS tools.
